GARDEN-NET Visualization Tool

This project involved the development of a comprehensive suite of tools for the representation and analysis of 3D genome architecture.

Key Contributions:

  • GARDEN-NET (Web Tool): Built a web-based visualization platform that allows researchers to project genomic features onto pre-loaded chromatin interaction networks.
  • ChAseR (R Package): Developed an R package to explore chromatin network topology and compute chromatin assortativity, highlighting associations between epigenomic features and 3D structure.
  • Scientific Impact: Demonstrated the utility of these tools by analyzing human haematopoietic cells, leading to a publication in Nucleic Acids Research.
  • Data Integration: Enabled the seamless integration of gene expression, DNA methylation, and histone modification data into 3D structural contexts.
